What exactly does this do?  Is it just a resetting of the internal computer so it learns new, aggressive driving habits?  Or is it an upgrade of some kind which costs 100x's what it took to develop?

it would be updating the TCM software to a new part number  what it changes is based off what the update is.

The TCM is the transmission control module (kin to the power control module - PCM). I believe it's fair to say that both are small PCs that run a proprietary operating system.

A flash for it updates the program that it runs, much like an update for windows or any other program.

What it does is determined by the changes they made to the code.   Hopefully the code chages make it run better and/or tighter/faster.

I wish I knew more about tapping into the programs and modifying them but alas its way over my head; I’m just a shade tree moder, an old dog not up to that learning challenge

Mango,

I did the reset thing: pulled 11, 14, and 16, then turned key to start, then off and put fuses back in.  My question is, I did this with the stock settings and then programmed the Performance Tune with my SC Flashpaq, would it have hurt to have pulled the fuses with the SC Tune installed?  Since I've done this I've been really hitting the gas to get Jr to learn SPEED.  I have noticed a slower response as I assume its due to the "learning" stage the car is now in.  How long is this learning phase? All input would be appreciated.  One love...
