I recently purchased a '97 Dakota Sport
-5.9L/360ci/v8 MT
-stock intake
-split flowmasters(single muffler system)
I am looking to throw a intake on(looking at k&n FIPK #57-1509-1)along with new True dual exhaust(headers, mufflers, pipes and anything else needed. Looking at Flow's Series 40 Delta or Original Flow)
Recommendations on Headers and anything else i might needed.

Before doing the true dual setup. Does your state requre emissions testing? If so contact your state office on this matter, some states prohibit this conversion unless it came from the factory with that setup either standard or as an option.
I drive a 2.5 so im not sure, but a buddy off mine has an r/t with a single bullet muffler and three inch all the way. I dont think that truck could sound any sexier.

when where and how would i do it to mine????? and should i get it done after my other upgrades of bigger TB, spacer, headers, and a programmer.

Don't expect gains like that on anything but a turbocharged car. The VW has a tiny little turbo and a stout bottom end. With a bigger turbo and fuel system mods they're capable of running 300hp easily from the little 1.8 liter 4 banger.
Reflashing the ecu (pcm, whatever you want to call it) on a NA vehicle can free up a few horses but really what it'll do is make the engine maximize the gains from your mods, if it's custom burned for your specific application. For example my 5.0 has a really lumpy cam, aluminum heads, headers, intake manifold, huge injectors, lower compression, bigger throttle body and MAF, etc... With the stock ecu it ran, sort of. It would die every time I pulled up to a stop, and it was only making lower mid 300 level horsepower. I'm also getting about 8mpg because it's running really rich. Once I sit my butt down and tune it I expect that it'll get much better fuel economy while cruising and it should be making over 350hp. I also expect that I'll get rid of the mid-rpm bog w/ backfire as well.
But as far as Dodge computers go I haven't got a clue where to go to get a custom burn.
