Is it me, or does the R/T automatic tranny not downshift properly, or do I just not know anything about automatic transmissions? For example, if I accelerate from a stop with the transmission in D, it doesn't have the same acceleration and torque as it does if I use the autostick from 1st gear. Is this right? Am I an idiot?

sounds about right. autostick has reduced torque management.

drive the car hard and the trans will adapt with quick, harder shifts.
drive the car like a granny and the trans will adapt with slow, soft shifts.

this is all normal

or u can take off fuse 11 in the front fuse box to reset the trans comp. then drive it like u normally drive it.

that will reset the trans adaptives. adaptives work both ways. they can be harder or softer than the presets.

if you only drive like a granny and then reset the adaptive, the car will feel better.
if you drive it like i do and then reset the adaptives, the car will feel slower and soft like a stocker.
