96 3.5 engine swap help needed

Okay so heres the deal. My buddy got a 96 intrepid with the 3.5l engine, but the engine was bad. So we bought a parts car, same year and engine and drove it home. Everything was fine. We put the engine in the car and now we are having a few problems.

1. The car will start and idle and drive fine, but then once it gets up to what I am assuming is operating temps, it stalls. after a few minutes it will start again, but only briefly. I unplugged the crankshaft sensor and tested for voltage. I got slightly more than what it was listed at, but I had power. When I plugged it back in everything ran as it should. So I think that the plug must have been loose. However I also have the tube that comes from the EGR valve unbolted because there was a leak due to a bad gasket. So I don't know if the car running good is because of the Crank sensor plug or because the EGR isn't hooked up. Could the EGR valve cause the engine to stall?

2. The other problem I am having is that when the engine is in reverse there is a clicking sound coming from the tranny. it increases with higher revs but isn't associated with the car moving. If i press the brake down and give it gas the clicking gets faster. I talked to a friend and he said that I should make sure all the driveplate bolts are tight, but other thant hat he had no ideas for me.

Other than these two setbacks I am real pleased with how everything worked out since this was my first time ever working on a dodge, I am a VW guy so it was interesting to cross over into american engineering for a bit. If anyone has any ideas to help me out that would be awesome. TIA

By the way, when I ran the diagnostic check on it I got code 11 and code 12. One was just saying that the battery had been unplugged recent;y and the other one told me to check the crankshaft sensor.

Also, the tranny is in good condition which is why I think it may just be the driveplate bolts. It was rebuilt about a year ago. We know this cause my buddy got the car from his brother-in-law.

One other thing related tot he tranny. I started the car and backed it up about 5 feet before I realized that I didn't have the tranny cooler lines hooked up and I spilled maybe a quart out. Could that lower amount of tranny fluid be causing the clicking sound?

yes, an unhooked egr will cause a stall condition
the clicking sounds like flexplate bolts loose, or maybe the infamous cracked flexplate. you did check the flywheel for cracks right? they are common t cracking.

had the same problem with a 3.3l check the CAMshaft position sensor
